I'm trying to use my Johannus 3-manual organ as a MIDI controller for the Kronos X. Each manual and the pedal of the organ sends data on a different MIDI channel, four in total. Right now the Kronos is only responding to MIDI Channel #1. What do I need to do so that the Kronos responds to all channels at the same time? Is it possible to play live via 4 MIDI channels at the same time?

Yes. You do not give details on what mode you are in, but in Combi Mode (or selecting Combis in Setlist Mode) you can set up each part to respond to a different MIDI channel (and keyboard/velocity zone range).
I do this with an EX5 as a Master controller, often with multiple zones and channels on the EX5 controlling different.
Look at P458 of the Kronos Parameter guide for information on how to setup the MIDI channels for the parts in a combi
