I think what happens (with other synth tunings) is that they adjust the tuning to ensure that A stays at 440 Hz so if you went to C Just Major tuning the note C would be A * 5/3 = 740 Hz

I understand about velocity switching between two different samples
but there are some presets with the same sample for low and hi (but a different amplitude) wont this cause a volume problem at switch point ???

Too right - some of the things they've done in the presets are inexplicable i.e tune=-200 transpose = +2 ?!?

It's a pity that while KORG list the 641 multisamples and the name of the default settings for the Combinations and Programs they dont tell you what Programs are used by each Combination nor what Multisamples are used by each program.
