I posted this question in the Apple Logic Express forum but haven't had a response yet. Hopefully someone here has an answer:
I have a Korg Prophecy with one of the earlier chipsets. There is a known issue whereby its arpeggiator locks to MIDI but does not synchronise to Song Position Pointer. As a result, although it runs at the tempo set by Logic Express, it is often 'off the beat'.
As Logic Express seems to have quite a number of MIDI settings, is there anything I can set or do that will force the Prophecy to trigger correctly?

I don't know about the Prophecy, but in later KORG synths (e.g. MS2000, Radias, R3), there is an option to set the arpeggiator to 'retrigger', meaning that it starts as soon as a note is hit, shifting the entire clock phase/sync.
Effectively, this means that if you are sequencing and your note arrives on time on the beat or bar from the sequencer, then the arp will be in sync and in time!
assuming you are controling the prophecy and not using the prophecy and its arp as an input to Logic. In either case, the solution would be to sequence your arpeggios by hand, rather than using an arp. There are also ARP processors built into Logic I believe.

I have Logic set up so that it is producing the midi clock information. I've tried using the Prophecy's key-sync feature (I think that's the same as retrigger?) which seems to keep things synced and I also have the arpeggiator latched so I can twiddle knobs and play another synth at the same time, but with key-sync on I sometimes get what sounds like hung notes when I press a new note (ie. the previous note seems to continue playing).
I've had a look at Logic's arpeggiator feature and received some useful advice over on the Apple forums so may have a go at playing with that, althougg it's certainly not as immediately hands-on as a synth's own arp.
