I have mixed and bounced all tracks to tracks 1&2 (stereo) and have applied a master effect which sounds as expected on playback.
However, when I write to disc (CD-R) I get the mix but without the master effect (wet plate). I have poured over the manual and can not see where I went wrong.
Any help would be greatly appreciated!!

D1600 Master effects do not appear when writing to disc.

You've mixed down the tracks with the master effects to tracks 1&2.
Are you using scenes? if so please check that the master effects aren't checked in the master scene view. I use this often to mute tracks on mix down (usually lead tracks I don't like!). By selecting one of the master scene tabs (usually fader, and pull it down to 0), the scenes stay intact and can be re-selected easily.
Try copying the mixdown tracks 1&2 to a new song (copy to clip2 and paste into the new song), and play them back. If they are dry, then the master effect is not being recorded at the mix down stage.

I've never tried it that way around, but I don't see why not (unless it's to stop the final/master effects being applied twice to a CD burn).
I'm away from the D1600 at the moment, so can't try it.
Copy and paste the two mixed down tracks to a new song, apply the effects there and then bounce these to 1&2 for burning to CD.
That should do it.
