I used to play my M3M using my PA2XPro (mainly to play STYLEs and have UPPER1 play my M3M selected program) and transpose worked fine.... but...
....make sure you have selected the appropriate Transpose settings:-

GLOBAL >> General Controls >>
>>> "Transp. Control" (tab)
>>> "Scale and Transpose position" should be set to "Post-KB & Scale"

Now all your MIDI-out should be transposed to match your PA2XPro sounds.

(save you GLOBAL settings)

AFAIK this setting does not affect Midi OUT notes, only which order Transpose and scale are applied to notes that go to Pa2 internal tone generator (in Pa2 manual p 221 explain this - either keyboard->Transpose->Scale->ToneGenerator or keyboard->Scale->Transpose->ToneGenerator).
MIDI out does not carry any specific scale (fine tuning) information, at least for Pa2 as I have observed.

I am not using any nonstandard scales, but for rina (after he/she gets transpose working) solution would be to use same (Arabic etc) scales on M3, each combi and program can have their own individual scale.
