As you can see on the picture I always have got small gap from start point - approximately 1/128 of bit.
It happens only if I record Karma notes from Korg M3 or drum track to my Cubase 5.5
I checked and tried almost everything.
Korg m3 - MIDI clock - external USB, Local control ON
Cubase - Time stamp or without time stamp, Internal Clock, Korg m3 - tic - synchronised properly.
I have no idea how to amend this.

I don't know cubase at all, but i have that happen in Sonar when it does controller searchbacks. What happens is Cubase sends ALL controller information contained in your tracks up to that point, even if it is at the beginning. This option is useful because it syncs the controllers on your MIDI equipment like volume and pan with exactly what they should be set to at any point in the song. Apparrently on the M3, this takes time for the M3 to receive the information, and it won't play a note until it's finished... takes a fraction of a second, but that's long enough to throw your music off. On other workstations, this has never really been a problem, but it seems to for the M3 and also the 01/Wfd (never had it happen with the Triton, KARMA, or N-series). Look in your MIDI preferences in cubase for an option similar to "controller searchback before record/play starts", and disable it.

did you try with a MIDI interface?
I had those problems because of the PC mainboard usb interface.
You always must use the same port , without sharing it (an usb port is dual-port , remove from the other port everything) , and ALWAYS INSTALL THE DRIVER!
I had some problems with my Karma Software, but after installing the driver, those problems (latency and interruptions) were gone.
Try to use the midi output instead the usb-midi interface of the M3.

Cminor, Thank you, but I always install drivers first and check updates permanently. Also I use Usb ports as you say.
BTW, I coudn not make M3 VST plugin to work properly and deinstall it, but M3 Usb midi driver is installed.
I am afraid that is Cubase problem, not Korg M3, because my Yamaha Motif does the same thing when I am trying to record it's arpeggiator into Cubase.
I tried to switch off MIDI thru in Cubase (Yamaha's advice) - nothing.
