Distortion on the Kaoss Pad III

Hi, so I have a Koass Pad III to go with my Matt Bellamy style XY MIDI guitar. Just noticed when im playing I cant get a clean sound. Despite me changing the settings on the KP3 nothing seems to work. I know the KP3 uses distortion when you play through it, however I do need to find a way to make my guitar sound clean when im just using the guitar and not the KP3. Is there any way to make the background noise the KP3 give an un-distorted sound on my guitar?
