Arpegiation problems

First off, thanks for all the good info on this forum. It's saved what little hair I have left.
My problem/question is about arppegiation, as in what am I doing wrong.
I have split the keyboard in 2 sections and applied a bass patch to the left and synth to the right. I can play both at the same time. Next, I set the bass to arppegiate a full octave on the A channel. It works great by its self. when I add the right side the arppegiation stops the full octave and switches to a single note played at half the speed of the setting. It does this no matter what setting I use on the arppegiation.
Should this really be done with the sequencer?
