serious issue - potential data loss

Just to preface, i'm posting this for my friend who owns the Korg m3 workstation. He can work the board like a maniac but isn't great with computers, so I've been helping with the computer aspect. I've read through a bunch of the manual and had minimal hands-on experience with the board itself, i usually leave that to him.
The issue - He's been storing all of his data on a 4gb sandisk usb card. The m3-specific files (such as the .PCG's) do not take up much space, but we've recently been sampling a bunch of his tracks to .WAV so we could put them on the laptop and burn to cd. Obviously the 4gb card ran out of space rather quickly.
Out of habit, when we first started working together I copied the entire contents of his usb card and put them on the laptop as a backup just in case something went wrong. I've done a few periodic backups since then. Everything was working just fine.
However, recently we had an issue locating tracks, and so we decided to try loading our last backup to the usb card. First I backed up everything that was currently stored on USB, dated Backup 9-5-09, deleted everything from the USB, and then uploaded the contents of Backup 8-27-09.
The problem? When we load the triton files on the m3, no songs are loaded. Load the .PCG, .KSC, etc and it goes through the motions, says "writing to internal memory" and then no songs appear in the Sequencing list. Previously only some were missing, but after trying our 8-27-09 backup they are all missing. Tried putting 9-5-09 back on there to the same result.
I know the tracks are still there ! they must be. Copying and pasting simply replicates existing data. The last thing I haven't tried yet is checking to see if somehow Memory Protect is turned on (got that from the manual) but if that doesn't work, i'm going to be very concerned.
