I just tried it again on a fresh Init Combi.
- Casio plugged into Kronos via USB
- Sustain pedal plugged into Kronos Damper pedal input
- Casio set to transmit on channel 16
- Timbre 1 set to German Grand and Timbre 16 set to a B3
- All other timbres turned off
- In KARMA - GE Setup/Key Zones
- - In GE Setup: A Run box checked off & Zone Btm & Top set to C-1
- - In MIDI I/O: A Input channel set to Gch and Output to 16
- In KARMA - MIDI Filter/CC Offset
- - Module A, everything off except Damper
With the front panel Karma button still off, the sustain pedal sustains both keyboards properly, BUT when I play the Kronos keyboard, I hear both the Grand Piano and the B3.
Turning on the Karma button has no effect.

Well, KARMA does need to be switched ON for this to work I believe. But risking redundancy here with apologies, is the Timbre Thru unchecked for Module A on the GE Setup page? It needs to be unchecked (by default, I think it's checked on an init combi). Because if you're hearing both timbres with KARMA switched OFF, then that would mean it is checked, which is not what you want.

What you're encountering happens when you uncheck "notes" at the Karma MIDI Filter page. I guess the assumption is if KARMA was running and you filtered its generated notes, you'd always want your own notes passed through. Typically you shouldn't have to disable anything there, although it's an easy way to disable pitch bend if the program allows it by default. Other things like Ribbon & JS +/- Y can be filtered there or at the per-timbre MIDI filter page. You don't have to limit the KARMA zone to C-1 for this either.
Try this, starting with an initialized combi. Turn KARMA on. Make these settings for Module A at the KARMA: GE Setup/Key Zones page.
In channel: global channel
Out channel: channel 16
Run and Thru Inside Zone: both disabled
The parameter simply called "thru" at this page doesn't matter while KARMA is on. Occasionally one setting or the other might be of use. With it on, you could switch KARMA off and have the organ triggered by the Kronos keys. With it off, you could disable the damper while the Casio remains the only way to play the timbre.
