In order to change the outputs of a single program in Set List mode, do I change the outputs of the program in Set Mode and does this affect the program outputs in program or sequencer mode?

Changing the output routing of a Program from Setlist mode will change the original Program, if the changes are saved using Write Program, from the Program screen, or Update Program, from the Setlist menu at top right of screen.

The best way to change the outputs would be to copy the Program to an unused slot in a Program Bank, make the required audio routing changes to that copy, and then point the Setlist slot to the altered copy. The same applies to Combis in the Setlist.

If I understand correctly, programs in sequencer mode would not be affected because they have their own output routing, right?

Yes. Timbres in Songs have their output routings assigned independently of the individual Program settings. In order for this to work from session to session, the Song will need to be loaded every time the Kronos is powered up, since the routings are saved in the Song file and not in the Setlist itelf, even if the edit of the Song was initiated from Setlist mode. When the Kronos boots up, the single Song "Bank" (for want of a better name) in the Sequencer contains default blank Songs, and not any saved Songs.
