Sound fading in and out might be an issue with demo-mode (EXs are in demo-mode before you authorize them and do this). I'm not entirely if everything can be in demo-mode or if this is a bug.

I've finally managed to connect my old keyboard (Yamaha Tyros 2) as a masterkeyboard to the Kronos. Unfortunately the damper only works on the Tyros when both keyboards use the same timbre.

Why would you want the entire keyboard to play one pitch? There may be another way to accomplish this.
