Did you test your Kronos with all rear jacks unplugged except AC cable (no pedal, no MIDI nor USB jacks, etc.) and using only headphones on the front jack ? You would be surprised how external connect ...

First thing to try would be to enable the MIDI filter for those controllers to effectively disable them and see if the problem persists.
